I don't think anyone has ever seen this problem before.

Can you get to the menu builders? Do the urls look like they are as they are suppose to be?

Have you tried uploading a new copy of the .htaccess file?

Are you running a custom template. If so, have you tried this with the default UNI.

I have only one thing i can think of that you can try.

Step 1) Shut off all caching options. There are 2 in admin->settings-Advanced Settings->Other. And 4 as well as 1 compression setting in admin->settings-Advanced Settings->Templates

Step 2) Manually clear either with ftp or cpanals file manager all files except for .htaccess files from the folders cache, cache_public and tmp

Step 3) Re upload templates/base from the D7.0.3 update zip file or from the D7.0.3 full zip archive.

With caching still off. Check your site again and see if the menu is working.

If anyone is having similar issues with links not working

this is what happed to me.

check your template/base/_header.html

around line 4 or 5 should look something like this

<base href="<bx_url_root />" />

make sure that is in there or you wont have any links on any of your pages.

I change it by mistake and went crazy looking for the issue until I remember that.

hope it helps.
